Increasingly disturbed by the dark energies building within him, Ryu is confronted by Shun, a boy claiming to be the brother he never knew. When a virus leaks from a top-secret facility, turning all resident researchers into ravenous zombies and their lab animals into mutated hounds from hell, the government sends in an elite military task force to contain the outbreak.

As the city is locked down under quarantine, Alice finds out that the people that died from the previous incident at the Umbrella Corporation have turned into zombies. The story focuses on the 16-year-old Protagonist after he is transferred to Shujin High School in Tokyo. Staying with friends of his parents, he meets up with two fellow students, problem child Ryuuji Sakamoto and withdrawn Anne Takamaki, and a talking, shape-shifting cat-like creature known as Morgana. During his time there, feeling suppressed by their environment, the four form a group known as the "Phantom Thieves," working together to carry out heists and encountering mysterious phenomena along the way.
