On the planet Ygam, the Draags, extremely technologically and spiritually advanced blue humanoids, consider the tiny Oms, human beings descendants of Terra's inhabitants, as ignorant animals. Those who live in slavery are treated as simple pets and used to entertain Draag children; those who live hidden in the hostile wilderness of the planet are periodically hunted and ruthlessly slaughtered as if they were vermin.

All brothers Shoma and Kanba know is that, after collapsing in an aquarium and apparently dying, their terminally ill sister Himari was somehow revived by a Penguin hat that she had wished for. Now they're on an impossible mission, because the price of keeping Himari alive is to find a mysterious object called the Penguindrum, and they'll do anything to save their sister. Anything. The story centers on a series of critical battles by the indestructible submarine, Nautilus and the conflict between Captain Nemo and the Gargoyle. It’s a shorter, more streamlined version of Nadia called "The Nautilus Story", which all but eliminates the filler arc and concentrates on the struggle between Nemo and Gargoyle. Some scenes in the more pivotal episodes are cut as well. The compilation series was made by Hideaki Anno, who was said to have been dissatisfied with the final result of the TV show. The Nautilus Story was only released in Japan on VHS and laserdisc.

In the dawn of the Meiji period, the Gokumonjou, an inescapable prison, has been established in the middle of an enormous lake to counter the soaring crime rates the new era has brought. Serving as the ferrymen are the famous Kumou brothers: the eccentric family head, Tenka; the reckless but noble second son, Soramaru; and the guileless youngest, Chuutarou. In spite of their grim work, the three lead relatively peaceful lives in the ever-cloudy town of Oumi, together with their housekeeper, Shirasu Kinjou. But buried in the long history of Oumi is the legend of the terrifying "Orochi," a serpentine beast that awakens every three hundred years in a human vessel. Unbeknownst to Soramaru and Chuutarou, the actual job of the Kumou family is to seal the Orochi away before it fully revives—or the world will be plunged into destruction. Amid the monster's next resurrection, the Kumou family must find the resolve to keep laughing under the clouds.

Three decades after the great war between the humans and the Zentradi, the U.N. government is developing new technologies to use in their transforming fighter aircraft by running tests on the colony planet Eden. Military test pilots and former childhood friends, loose cannon Isamu Alva Dyson and the Zentradi mixed race Guld Goa Bowman, are selected to each pilot a new aircraft (Shinsei Industries' YF-19 & General Galaxy's YF-21) for Project Super Nova, to choose the newest successor to the VF-11 Thunderbolt variable fighter which is currently still in use by the U.N. Spacy military forces. Their own personal grudges end up disrupting the tests, and begin to wreak havoc on the program.
